Jem is growing up and by the time this event takes place in the novel, his sense of right and wrong have become more mature. He understands that if he obeys his father, his father may be injured or face the mob on his own, alone. Jem cannot do this to his father and so he disobeys him and won't let the men come closer to Atticus.
