I think the cutting of the marigolds represents the end of Lizabeth's innocence. Her immaturity and personal pain lead her to rebel in childish ways. After she cuts the flowers she feels a crushing sense of guilt,

In that humiliating moment I looked beyond myself and into the depths of another person. This was the beginning of compassion, and one cannot have both compassion and innocence . . .

Lizabeth feels a responsibility for the suffering she has caused. This is the beginning of her transition into adulthood.She changes from that point on.
