Who's fault really was is it for ruining the coral queen and the end of Flush by Carl Hiaasen

I would consider the main antagonist to be ultimately responsible. Dusty Muleman is the greedy, corrupt owner of the Coral Queen, a gambling boat moored in a local marina. He has ordered his crew to dump sewage from the boat into the marina each night in order to save money.
