Of hypogeous fungi, there are three major groups:
- Ascomycetes, including Tuberaceae, the hypogeous ascomycete family of that includes Tuber (genus), the "true" edible truffles used in cooking, and Desert truffles, of the hypogeous ascomycete family Terfeziaceae
- Basidiomycetes, including the majority of hypogeous fungi, also known as "false truffles"
- Glomeromycetes, including truffles formed by vesicular arbuscular mycorrhizal fungi
