Did Jenny know all along that Travis killed Nola? How did she know and how did her father know? Jenny’s father covered for her, did he do this because she knew Travis was guilty?

Yes, Jenny knew the facts behind Nola's murder, as well as her husband's involvement in the crime.

In Part III, Chapter I, we learn that Jenny learned about Travis' guilt in June when she found Travis and Pratt arguing, after which, Travis confessed his guilt.
