Not guilty is when you're innocent from what you are being accused of. In A Separate Peace, Gene was blamed for killing Finny, which is not true. Gene was charged for killing his best friend. He was innocent because, Gene was going through temporary insanity, Leper never saw Gene push Finny out of the tree, and Finny was Gene's best friend.

Finny fell out of the tree on accident. On page 154, Finny tells Gene that he believes him and trusts him. That is because the two of them are best friends. The two of them always got along just perfectly. It states on page 51 that Finny had never been jealous of Gene, and there was no reason to be.
